The goal of a computer tower (the big box thing) is to hold all the components of your PC while allowing as much ventilation as it can provide.
Unless you have installed a terrific coolant system (looking at you Noctua you sexy/ugly bastards) you should put as little obstruction on your tower, vents, and even panels as possible.
The goal is to always keep it as cool as possible, if stickers, decals, or any kind of cover will add to heat, I would advise against it. In my opinion at least.

For a pre-built, they usually come with the software to control the rgb, pre-installed.
But yes, you can cover the panel so long as you do not cover any ventilation holes/fans.

Do you? Not all solid object insulate heat the same. Adding extra layers will only create a stronger heat barrier. Trapping heat inside. Also yes many side panels also have vents.

I see you edited in the part about the noctua. But even then you’re wrong, you don’t need to worry about the sides insulating. As long as you have your intake and outtake fans properly oriented and running at sufficient speeds to move air through you can cover the side panels without concern.
In fact if your side panels have holes sealing them will improve performance by smoothing out the airflow, since reduced turbulence means air spends less time in the case before going out
