You need and isolation membrane. There’s things like ditra that go over the entire floor, or there is fabric sold on rolls that is around 6” wide and applied to only those areas.

Too much thinset around the clips. Have an old tooth brush and clean water to clean around the clips as you’re installing.

Yes that’s acceptable. Yes drywall shims can correct it. No, don’t redo it. If you had one or two bad studs then you could swap them out for better ones.
