The surface of the Pacific Ocean stands about 40 cm higher than the Atlantic Ocean with respect to the 1000-decibar surface, and the North Atlantic and North Pacific stand respectively about 14 and 17 cm higher than the South Atlantic and Pacific.

How are they gonna measure sea level rise when its not even a uniform level in the first place?

Tide gauges give you a historical baseline. Satellite radar altimeters give you sea-level at any place to within a few millimetres. That's how they know about the dips and rises. They now have records over several decades.
